Reproducible Bioinformatics in the era of AI


Hey Bioinformatics lovers,

Tommy here. Today's newsletter will be short. I am in Singapore for the 40th AAAI conference.

I visited the Genome Institute of Singapore (GIS) and gave a talk about reproducible bioinformatics.

I added a couple of tips using AI tools such as Claude Code to write documentation and revamp R/Pthon packages.

I hope you find it helpful.

I met Tim Stuart (author of Signac. if you work on single-cell ATAC, check it out!). He is a faculty member now in the GIS.

He was in the New York Genome Center in Satija's lab (yeah, the Seurat lab), and I met him 5 years ago! What a small world!

The room was full, and I was overwhelmed by the number of questions.

People are still worried about how AI will replace a bioinformatician's job.

Like any revolution, some jobs will be lost, but Humans will co-evolve with new needs using the new technology.

Cars replaced the horse-drawn carriage, but it did not mean we do not travel. We travel more.

New inventions, such as an airplane, enable us to travel further.

AI will (is) change our behavior. We just need to stay curious and embrace it.

I am optimistic about the future.
